I am a SQL Server certified professional, and I have the tools necessary to automate this task on my premises. I can achieve the goal in 3-4 hour, tops. I would first import all the Excel input files to a SQL database, then I would apply all the business rules there, and finally I would export the SQL results to the desired Excel output.

I will wrote a Macro that will enable this data to automatically be sorted. Not only will I provide the sorted data, but I will provide the Macro as well, in case you have to do this type of project multiples time per year.
