I need someone to give me specific Sharepoint advice for a project that only I can complete due to company security restrictions. It is a simple site that I have built in HTML. You can see it here:

I need the following advice:
- if I should build one master page, or multiple master pages
- how I can build a menu system that will allow for easy updates when I handover the project
- this is a training course where the user will need to type in to an "exercise book", which is just a text field. This field needs to save the data, and the program administrator needs to see what has been typed. As the user comes back to the course, they need to add to this field with their previous text already saved.
- should I make custom content types to make it easy to make new pages
- should I make multiple page layouts so the menus can be easy to update.

You are in very common dilemma with masterpages and content types.
I've been working on a lot of sharepoint project and had same issues. I have few guidelines myself when come to make decisions.

I've looked into your requirements and your SES Training Effective Leadership program site. The design looks clean. It can be well implemented within SharePoint.
I can answer few of your questions:
- One master page should be enough
- You need to create multiple page layouts
- SharePoint doesn't provide tab functionality, you need to create web part zone that can add many web parts and turn them into tabs using jQuery.
- To save the data, create a list in the root site and save all user responses. This would be a custom webpart.
The answer also depends upon what version of SharePoint you're using whether O365 or full on-prem 2010/2013.
