Por el síntoma descrito, no partiría tocando SSH, certificados ni el servidor web. Que 22, 80 y 443 hayan dejado de responder simultáneamente después de modificar reglas apunta primero a un problema en la ruta de acceso, y conviene demostrar dónde está el corte antes de cambiar configuración. Aprovecharía el acceso por consola de emergencia para contrastar el estado real de la VM con lo configurado en Azure: conectividad efectiva hacia la NIC, aplicación de NSG a nivel de subnet/NIC y firewall local. Antes de cualquier cambio dejaría respaldado el estado actual para poder revertir. La recuperación la haría con cambios mínimos y verificables.
